I agree with Jerry. Final alignment should always be done after the vessel has been splashed but do what you need to do on land first to get you in the ball park. If memory serves me, in your application, the engine heat exchanger is the first to benefit from the raw water. After drawing heat from there, warmer water then flows to the oil coolers, manifolds, then elbows. Any decrease in volume will affect the cooling system's ability to remove heat further do...

I agree with the temp gun. It's also important to note that it's not uncommon for one manifold to run hotter than the other.
